Here is a site for Bukhara's Bed&Breakfasts.
I think they are the best choice for you at the moment. AFAIK, they are very popular among tourists.
There are cheap hotels though, but the service and conditions are awful. There is a 3 star one, but more expensive than those B&Bs.
It shouldn't cost more than US$30 per person per day. In fact, my reckon is around $20. I think you might negotiate the price to bring it down to as little as $15.
Enjoy your trip and please be alert as there will be many people who would like to extort money from you by any means. That's because foreigners are thought to be very rich. My advice, hire a guide.

the best thing to do is to find a facilitator in Uzb, who can do things for you from there. Usually you don't have to book that much in advance in the most hotels but very expensive. I wouldn't recommend the Intercont or Meridien type of hotels because they charge around 140 dollars a night, and unless you are resindent in Uzb and pay in soums it's a bit dear...
So, get in touch with smb in Uzb, and he can do it on the phone. I know that one can find private small b&bs for a very good deal with fab service like home cuisine and so on; those b&b you can find through NGOs or other organisations operating in Uzb, they have many guests and they keep the list of decent hotels and b&b. And if you don't know anyone in Uzb, just contact Polish embassy in Tashkent and ask them for help, they should know some contacts...
